Khan will now be arrested and he will have to spend at least a few days in prison. He can, however, appeal against the verdict in a higher court.
The court in Jodhpur also fined the actor IRs 10,000 for the crime.
Khan killed the two blackbucks, a protected species, in the western state of Rajasthan while shooting for a film.
Four other actors, Saif Ali Khan, Sonali Bendre, Neelam and Tabu, who starred with him in the movie and were also charged with the offence have been acquitted by the court in Jodhpur.
This is far from the actor's first brush with the law. In December 2015 Khan was cleared in a 2002 hit-and-run case in which a homeless man died.
He was also acquitted in another poaching case in July 2016.
